Disorganized file hierchy after sync to cloud

When syncing files from my PC to the encrypted folder in the cloud drive, the folders and files within them are separated. Instead of seeing only the folders on the webpage, I see folders and files separated (the files are supposed to be in their respective folders). It makes it very disorganized and I can’t search for files I am looking for unless it matches the name exactly, which is impossible to remember for some.
